I am using a windows 2000 domain which has exchange 5.5, but I am looking to adprep and install a windows 2003 DC into our domain. I just want to check will exchange 5.5 continue to work with a windows 2003 DC in our windows 2000 native domain. Also will WINS continue to work as well.

Don't make it native mode though just yet. Oh, and it you install a 2003 DC, it's a 2003 AD Domain, not a 2000 AD Domain.
You mean dont make it a windows 2003 Native domain. I am going to be using adprep/forestprep and adprep/domainprep to upgrade our windows 2000 native domain so that it is ready for windows 2003 domain controllers. We have 4 windows 2000 DC in 3 sites. If the adprep causes problems with the schema upgrade what is the quickest way to go back to the original windows 2000 schema. We will do system state backups of all our DC's before adprep. Is the only way to go back to windows 2000 schema to do the following: 1. Demote all DCs except for schema master 2. Carry out authoritative restore on schema master 3. Promo all DCs back into domain I also assume that the domain functional level will be still windows 2000 native after we install the windows 2003 domain controller. Also after we adprep and install the first windows 2003 DC into the window 2000 domain would it affect anything such as we have DFS running, any affect on this or on anything else.
