Recipient Filtering   
My Exchange 2000 server sends NDRs to innocent users, causing it to be 
listed in backscatter list. My temporary solution is to disable NDR 
generation completely. Is there a better way to tackle this problem? Does 
Exch2000 have recipient filtering?

Exchange 2000 does have it, although its called Filtering.  See,

I've read the article. Looks like it only filters senders but doesn't 
provide capability to check for valid recipients (recipient filtering).

That is correct.  You will need to upgrade to Exchange 2003/2007 or look at 
third party for Recipient Filtering.  You could even look at third party 
filtering service such as Spam Soap.  Very cost effective and low 
maintenance.
